A second-half come back ensured the team's passage into the fourth round of The Carnegie Cup.
Despite a 10 point lead with tries from Brett Waller and Ash Thackeray, Thunder still found themselves 14-12 down at half time.
In the second 40 Thunder hit back scoring 12 unanswered points through Mike Mitchell and a second try from Thackeray.
Adam Endersby pulled a try back for the visitors but Joe Brown ensured Kevin Neighbour's side go into the hat for the next round.
York were also reduced to 12 men after Anthony Chilton was sent off for a bad challenge on Conor Condron.
Thunder are next in action on Sunday April 1 when they welcome Whitehaven to The International Stadium in the Co-operative Championship, Kick-Off is 3:00pm.
