Just after half-time Liam Hatch headed home a Kris Gate cross to put his side ahead.
Josh Gillies doubled Gateshead's advantage on 53 minutes when he hit a low shot past Ryan Young after Hatch's knock down.
Kris Gate made it three when he tapped home from close range after being set up by the in-form Hatch.
Gateshead finished the season in eighth, seven points short of a play-off spot.
